So the problems all started after I started leaking coolant pretty bad which resulted in overheating. I nursed her home after adding water and began the process of replacing what I thought to be the culprit of a blown lower intake manifold gasket. After 4-6 months of slowly fixing this issue, I now have a new lower intake manifold gasket, new thermostat housing gasket, new water pump "was under warranty" and water pump gasket.
